Once we have completed an upgrade from CMS 11 - > CMS 12, is it ok to remove the .upgrade-assistant file? I see upgrade-assistant.clef

yes you can. it is a log file for upgrade process (I believe you can open it with a text editor), and will not affect functionality after you have completed
